Xperia Pro Software Repair

I have rooted my phone. It has locked bootloader. I have also installed CWM recovery onto it. Now my phone is going into bootloop.
I know that I have softbricked the phone. Now I want to repair it but Sony PC Companion is not able to detect the phone giving error that "No software available for phone". I also tried it using Emma. It gives error "The phone is locked".
I also tried to use fastboot commands but it gives error "Phone is not rooted"
Phone does not go into ADB however it goes into fastboot mode and CWM recovery.
I have copied system folder from root from the time it was working good and also tried to flash the same system.zip but it gives Signature error.
Can anyone let me know how to repair my phone or where I can get stock ICS rom 4.1.B.0.587 for Xperia Pro in India.

Use this guide to make your own stock firmware and flash it - Emma will not work because your bootloader is locked and PCC will detect modified software so your only option is that which I linked to

Thanks Thommo I will try your method.

But I am not getting ICS 4.1.B.0.587 using Xperiafirm and also not able to download the the GB version.

I have used below link to download firmware

But I am unable to get firmware for SI 1248-9084 (Xperia Pro MK16i India Black) from any site.

So I am bit confused if I flash the other firmware my bootloader will get unlocked.

Also I will not be able to download stock Sony firmware thereafter.

Also I want to ask if I can access root folder of android from fastboot mode.

If you use a stock Rom and flash via Flashtool your bootloader will not be unlocked - The only way to unlock the bootloader is via a code you request from Sony and then use that via Fastboot mode - The program Xperifirm has your firmware but is the one you mentioned - If that's no good then you're out of luck if XDA doesn't have it and no you can't access the root via fastboot
