I guess the easiest way would be to use gmail contact for that purpose.
Turn on syncing for contacts with your gmail account. Then log on to your gmail and go to contacts. There, you will find option to find duplicates. After you finish you can keep google contacts in the phone and delete other, or sync them again to your phone and turn of syncing.

I synced Contacts to my Gmail account and when I go to Gmail and open Contacts, none are shown.
Any idea what I am doing wrong?

The solution would not work for me. I need to maintain the synchronisation with Exchange Active Sync for my office mail and contacts. I have an Xperia Z2 since September. Unfortunately I used backup and restore from my previous Xperia T. That was probably a really bad idea.
I often have four duplicate contact entries, sometimes from the same source (Exchange Active Sync) and sometimes from other sources (other email accounts, such as gmail or gmx and restore of data from previous Xperia T phone.)
I wonder how the software decides if two contact entries are the same.
I would expect that if at least one phone number or one email id in two address book entries are identical, and the names match too, that the software then automatically merges all data. Alas, it does not work like that.
Next question, if I delete an address book entry on my Windows PC in Outlook, I expect the contact to disappear from my Xperia Z2 as well (my synch settings make the Exchange account the master and the phone contacts should not override any settings on Exchange). Alas, that does not seem to work very well. Meaning, the deleted contacts remain on the phone. This is annoying as I need to remove contact entries multiple times, ie on the computer and the phone (and you don´t always have both devices available, and you sometimes forget to remove an account twice).
So, I am still looking for a tool or app to merge duplicate contacts on the phone. Any ideas?
