Accidentally deleted Home.apk

Help needed. 

My phone is xperia V lt25i jb 4.3 build number 9.2.A.2.5

Recently i stumbled upon a too good to be true apk that i thought could have changed my phone's home launcher to a xperia z3 home launcher. I moved the new home.apk (z3 launcher) into system/app and replaced the original home.apk that I had and reset the permissions. This caused my phone to bootloop and I had to factory reset. After restoring backup, I got everything running again. Except some applications would have errors and force close when I'm running them e.g phone, contacts, xperia home, etc. I had to use a different launcher but that didn't solve the other problems. 

Currently my main problem is that I can't seem to save any number in my phone, yet alone open the dialer or the message. 
Can someone please help me out. I tried looking everywhere...

All you can do is to try performing a system repair - This will factory reset your phone

Switch off your phone and unplug from Pc (Hold volume up and power for around 10 seconds)
Start PC Companion and select Support zone then Update my phone/tablet then in Blue Repair my phone/tablet and follow the onscreen instructions - When prompted connect your phone still switched off holding volume down or back button - This should start the repair or reformat process

If you are using Windows 8/8.1 or a 64bit operating system then adjust the settings for PC Companion and run in compatibility mode and chose Windows 7 or XP

Wait do i unplug or plug into pc?
And do i press the volume up and power button before or after i plugged/unplugged the phone?
Will this method be affected if my phone is rooted?
