I just want to make sure that I understand your question correctly, after you charged your phone using a magnetic charger you are no longer able to charge your phone using the micro USB port on your phone?
Which magnetic charger did you use to charge your phone? Was the original charging dock called DK36?
And when you stop charging your phone you can still see the lightning icon next to the battery icon in the status bar of your phone? Is that correct?
Have you tried charging your phone with another original charger or original cable? If one of your friends, colleagues or family members also have an Xperia device you can ask them if you can borrow their charger and try to charge your phone.

So you charge the phone with the original charging cable and connected that to a cable with a magnetic attachment?
I would not recommend that you charge the phone with a non-original charger.
Could you please try rebooting your phone in safe mode and see if you experience the same behaviour? Just to make that this isn't caused by a third party application.
If you can't charge or the charging doesn't stop when the charger is disconnected in safe mode I'd recommend performing a software repair using Xperia Companion.
Do note that this will delete all data stored on the internal storage in your phone so it's recommend to backup using Xperia Companion prior to starting with the repair.

In that case, I would recommend getting in contact with your Local support team so they can assist you with having the phone sent in to an authorized service centre.
They will also be able to help you with any questions that you may have regarding service routines, warranty and so forth since this vary between markets and they are the experts on your market!
